…y checks on floating points that probably don't make sense, the code will likely work fine as most (e.g. isotope mass) are constants but it's still not very clean.

Clean up reference equality comparisons. The IAtom/IBond are no-ops at the moment but will make sense with the planned introduction of AtomRef/BondRef. I also fixed those found by find bugs with the Double/Integer boxed primitives.
