It's a known issue that after right-clicking a Pe/An/etc marker to pin its data, the game will pseudorandomly switch to pinning a different marker instead. This is presumably because markers don't have an identity, and "which one was selected" isn't trivial to keep track of.
Supposing the core problem won't be solved, one possible mitigating feature would be a mode where all markers are pinned. Wouldn't solve all problems (in particular wouldn't solve "now there's 5 pinned markers on top of each other"), but would help with the case "I pinned the Pe for an interplanetary transfer, and I'm watching it to pick the best time to stop burning, and it disappeared at the last and worst moment".
